Having tired of recent violence with the Koga Ninja, Shintaro turns down an offer from High Priest Donkai to protect Sadanobu on his journey to Kyoto where he must oversee the rebuilding of the Imperial Palace on behalf of the Emperor. Meanwhile, 10 Iga Ninja are hired by Lord Owari to assassinate Sadanobu. Led by Momochi Genkuro, the Iga are eager to plunge the country into civil war. Shintaro finds himself caught amongst the drama once again, facing off against the deceptive Iga Ninja!

Originally airing in Australia in 1965, the IGA NINJA story introduced viewers to Tombei and is based around the destruction of the Imperial Palace which occurred in Kyoto in 1778.
